I used to own Klonoa 2. As a kid I traded it in at GameStop. One of the few times I got a decent amount of money in a trade in. They actually gave me $13 for it, which is a lot for GameStop. Kinda regret trading it in, but now that the remaster is a thing it's not that big of a deal.
I also own a little known game called RAD: Robot Alchemic Drive.

Bought it from my neighbour at a garage sale when I was like 10 and then never really played it. Only found out how rare it was a few months ago. Also have other less rare but still uncommon games like Spy vs Spy and Arctic Thunder.
Also had the disk only for Mario Party 6 on the GameCube… not as rare but still sold for a decent amount.

I own a lot of Holy Grail to me games, but they're not super rare or anything.
N64 Ocarina of Time, 007 Goldeneye, and Super Smash. All sealed.
Dance Dance Revolution: Mario Mix for GameCube with two original dance pads. My parents got it for me for Christmas and it became extremely hard to find after that. The disc is pretty attainable these days but the pads are scarce.
Probably just fire emblem for GameCube and wii, also the dragon quest 3ds titles.
I own a copy of Godhand, which is apparently rather hard to get a copy of?
And a ton of older ps1 games. I keep them because they remind me of childhood. I never thought of them as rare really, just the games I wound up with.
I used to own a bunch, when my son was born i sold off the pride of my mtg collection, when my daughter was born I did the same with my game collection. Still have a ton of old games and cards but all of my big ones are now somewhere else. It's all good tho no debt is better than games and cards I did nothing but look at anyways.

Took me 3 months to hunt down a decent copy.
I have a quite a few removed Steam games where projections are of less than 1k copies being activated before the game was removed from Steam. I don't know if Steam is still this way but back in the day you had Devs who'd publish crap and give millions of codes away for nothing. The lesser owned games are on a similar line but hasn't been abused before they were removed.

I wish I still had my copy of Fatal Frame II: Crimson Butterfly...sold it for $60 about 10 years ago when I was strapped for $$ :(

I have a collection of 5.25" floppy disks of old Atari games that were ported to the Apple II. Some of the games include Jungle Hunt, Breakout, and of course Pong.
Of course our floppy drive gave out years ago so the games are just sitting there collecting dust now.
Gold Cart Ocarina of Time. Still own the original I got for my bday in 1998 which happened to release on the same day of said bday.
Probably Paprium on Sega Genesis (~$900) and Fire Emblem Fates Special Edition CIB (~$400). Definitely a lot of other heavy hitters (200+) but those are ones that stand out as particularly meaningful.
Perfect Dark for N64 still factory sealed.
