When I realised what was happening I reloaded an old save and decided I needed to spend more time with the other companions I didn't like as much to force the game to kill them instead. Now I don't want to go back.

it didnt sink in for me until the game said the companions inventory has been moved to the basement. thought there would be a way to save them before that happened
How can you actually change that outcome? Is it different if you go to the eye?
I went to the eye. Some still dies, but not the same person.
i believe so, but you cant change which 2 companions the game chooses unless you go back before the part where you help fix stuff on the eye

Honestly this exact thing is why I like how they handle new game plus. My current tactic is I just keep my decisions and next time it can play through differently.
i wanted to keep my decision but it hurt too bad. just wouldnt sit right with me. though i do applaud bethesda for having the balls to do it. now im doing a bunch of side quests before turning the mission in again
